To be able to pursue Dr. Robotnik you'll have to make the Egg Carrier transform back to its original form. Go to the bridge and have Sonic jump on the switch and execute a Light Speed Spin Dash to get into the Captain's Bridge. Here you'll find the switch that will transform the Egg Carrier!
